Around TA 1000, Sauron took secret refuge in southern Mirkwood, building the fortress of Dol Guldur and disguising himself as 'the Necromancer.' His shadow corrupted the Greenwood, turning it dark. From here he bred evil creatures and searched for the One Ring, until the White Council drove him out in TA 2941.

The White Council StrikesThird Age 2941

While the Dwarves journey through Mirkwood, Gandalf departs to join the White Council in an assault on Dol Guldur. They drive out the Necromancer—revealed to be Sauron himself—from the fortress. This is why Gandalf is absent during the company's capture by spiders and Wood-elves.
